The 2023 Wimbledon champion will rise from 164 to 73 in the world rankings when they are published on Monday.
Vondrousova converted five of the six break points she was offered up by Wang, though the Chinese qualifier did break the Czech four times.
However, Vondrousova was on point in the deciding set as she secured a morale-boosting victory to kick-start her grass-court swing.
Data Debrief: Vondrousova's long wait ends
This victory marks Vondrousova's first title since that surprise triumph at Wimbledon two years ago. She is the second Czech and left-handed player after Petra Kvitova in 2023 to win the Berlin Open.
Vondrousova committed four double-faults in the second set, but composed herself on serve in the decider.
She offered up two break points, but clawed both of them back before a sizzling forehand proved too much for Wang.
